I've also noticed the same issue. Also, bootloader size is COMPLETELY different in project settings and AVRFlash programmer.

Re: Problem FUSEBIT ATMEGA1284 BUG mikroC Pro for AVR 6.0
Hi,
I purchased mikroC AVR some time ago and had problems again and again due to bugs and now consider not to use mikroC AVR any longer.
Has anybody used mikroC successfully for larger projects? In my opinion it's quite inmature.
Cheers,
Peter
